The bundled software has newer functionality, or changed API. In the case of ffmpeg, HandBrake will not compile without the LATM patch. In some cases it's already in progress - the ffmpeg upstream is already working on the LATM parser: http://lists.mplayerhq.hu/pipermail/ffmpeg-devel/2009-February/060747.html But as a general answer, "yes", the hope is to get all this upstreamed because it's a pain. I was hoping to get the package approved and then work on the upstream issues.
